Most likely GADOT changed what the manual said. GADOT is capable of making people see writing wherever it wants them to. It seems to be able to replace existing text with it’s own (perception of text). When he followed the changed manual, he unknowingly made the unexplodable bomb explodable.

Still, why did Bee give Dr. Mendoza an unexplodable bomb to begin with? It would seem extremely pointless even by government standards.
